I haven't shot long exposure so don't know if it generally overexposes the RAW compared to the histogram, but do you have any shadows, highlights or DR settings altered from default? Do you shoot RAW and jpeg and if so what do the jpegs look like compared to the histogram, and to the RAWs?
I've gone back to shooting RAW only after a brief spell with RAW+FINE, but will maybe try both next time. Although I thought I had everything set at default, it turns out I have H-Tn and S-Tn both at -1, because someone had suggested this gave a better match to the RAW histogram. Maybe that idea doesn't hold up so well for night shooting... So thanks for that thought!

Edit: Hmm. The main thing I'm learning from this article is that the resemblance between the JPEG histogram and the RAW is often very tenuous, and not to be remotely relied upon. What a pity manufacturers don't seem to be interested in making cameras for people who shoot RAW...there is so much they could tell us, and don't.
