SOLVED: Off camera flash shutter speed problem

I have a D5000, YN465 and YN-04 trigger, for some reason when I mount the trigger on the hot-shoe I can no longer set the cameras shutter speed to 1/200sec only 1/180 or 1/250. It happens when shooting in both Manual and Shutter priority.

Any ideas? It’s been a while since I used the flash off camera, but I’m sure I used to be able to set it at 1/200 when I first got it so am guessing a setting has changed somewhere.

Reading pages 71 and 72 of the manual gives a few things to try, whats the flash mode set on? some appear to lock the shutter speeds in certain modes.

Also, is the lens in use a VR?
 
I wasn't really clear in my original post, I can select most shutter speeds apart from 1/200sec. The same thing happens with all the lenses I have with VR and without. I might reset the camera to factory default to see if that changes anything.
 
Can you select 1/200th at all?

What's your ISO set up 1/2 stops or 1/3 stops ?
 
Just had a look, and the EV steps for exposure control had changed from 1/2 to 1/3.
