ViewNX 2 software comes with Nikon camera
 
You may want to note what OS(s) you’re using: OS X, Linux, Windows, or anything else, so we can make more appropriate recommendations.

I use Aperture, which does offer that: opt-F to toggle an overlay of your camera’s focus point array, with the active one highlighted in red.

What make are you shooting with, I seem to remember the Canon software shows the focus point used...

The canon software in DPP or the zoombrowser software does
 
You‘ve had various suggestions for software. But remember, it‘s of strictly limited use. The software can show you which focus point was used when focus lock was obtained, but there‘s no way to know whether the composition was altered after focusing (i.e. focus-recompose). So the object which is under the active focus point in the final image may not be the object which was actually focused on.
 
You could run an edge detecting filter over it to see where the sharpest edges are.

I'm sorry for the pedant mode but it's focus point, focal point is something else entirely.

I think it's important to use the correct terms to avoid confusion.

Absolutely - auto correct is wonderful when it works :). I've altered my spelling mistake.
