Question doesn't really make sense Mike. If you use a manual trigger, the flash has to be in manual; if you use an auto-TTL trigger, it doesn't. Either way the camera can be in auto or manual.
If the gun is on-camera, you can use any mode you like on either flash or camera.
What exactly are you wanting to do? Have a look at Yongnuo 622 triggers - full auto everything and surprisingly affordable.
