Quick watermark alignment issue help

Hi I've created a watermark in PS with has my logo in the middle and another logo bottom right in landscape mode which works great and I've got it saved in LR. But when I export it in LR using a portrait crop photo the logos aren't displayed correctly the alignment is wrong.

Can someone offer me some advice please on how I can fix this?

I watched somewhere where they photog used a conditional action in PS to water mark his pics. This is only avail, I believe, on CC and goes in the form "If height > xxxxxxxx then etc"
 
I suspect lightroom is "seeing" the full image rather than the crop when it adds the watermark (I don't use LR for watermarking so I might be wrong)
