The main difference is that with CLS the camera can control all the Speedlights' output to give what it thinks is a balanced exposure. Even set on manual mode though the fact that you can control the flash groups from the main Speedlight, which usually is near the camera, makes it far easier to quickly adjust numerous settings.
The advantage triggers have is that they can communicate without the need for line of sight (which the CLS must have to a certain degree) and over longer distances.
I use CLS for 90% of my flash requirements and Phottix Stratto II triggers for the rest.
