So, I've been an IT tech for a number of years but left the trade and went into Aero engineering but......

Today I did a browse to clear up some of the crap in some of my folders but guess what, Finder is showing the folders as empty!?

Never seen a glitch like this before! I can find a file by using spotlight i.e. *.dmg will bring up any ISO's that I've downloaded etc, just wondering if anyone's seen this problem before?

Spec is ML, 32GB's ram, I7 3.4ghz 27'' with SSD, Might be worth a complete reinstall in the morning as there aren't any new threads found on Google with this error
 
Are ALL the folders empty ?

You've not run anything that may corrupt or erase data

Might be worth running Disk Repair to see if that throws up anything.
Have you tried running something like Disk Warrior to see if it can recover anything.
A reinstall of the OS might pick up something as you suggested. You may have a bad sector in the SSD which may be causing the problem. The re install may find it and isolate it. That may restore some of the lost data

Probably all the things you've already thought of but I can't think of anything else.

OP, can you display the files once Spotlight finds them? Or are you just saying that it shows a list of files matching the search criteria?
If the latter, but you can't display the actual files in a Finder panel, then the Index file it uses is fine, and the files should still exist.

Relaunch Finder - Cmd Alt Esc, and go to Applications > Utilities > Disk Utility, and Repair Permissions.
While you're in DU, hit the Verify Disk option too. If the last line displayed is green, you're fine.
If it's red, keep running it until it goes green.

If neither of those fix it, then create a new User account with Amin Privs, and log into it.
See if it can see the files without issue.
If so, there's an issue with your account or as Chappers suggests, a duff sector on your SSD.

If that turns out to be the case, then either TechTools Pro or Data Rescue 3 may need to be purchased and used to extract the files, assuming you're not backed up.
I don't know if the OS install routine has changed since I last had to do one (Tiger - X.4) but if not, then it won't pick up and fix data issues, when you use the option to retain the user account, and simply replace the current System files.
Maybe with the advent of SSD, the speed of checking permits such a routine being in place now.
