Infrared color fix problem

So I just started to play with IR photography, I got a Nikon D70 IR 590NM (supercolor). I am getting mixed results after doing the color channel swap.What I do is:

- Adjust the WB (tried both, with and without).

- Swap the red/blue channels

- De-saturate the Yellow/Magenta color. Optionally adjust blue color

Problem is with the clouds. The get color similar to green leaves so when adjusting color it gets all mixed and don't look nice. Any ideas why I am getting this results?Attaching a picture as example. I was able to get acceptable results in few pictures but none in most of them.

Can anyone offer advice on what is wrong in the above and how do I know if the WB was appropriate or requires adjustments?
