Chaps could you please clarify something for me please, the in camera custom menu functions on the D200 and the D80 do these only effect the JPEG images taken or do any of these settings effect the RAW images.

RAW is RAW - the custom settings only affect the jpegs.

HOWEVER, if you use the Nikon software to import the RAW files, I believe it can apply the in-camera settigns on conversion, if required.

Think of RAW as uncooked - nothing you do to colourspace, saturation, sharpening, WB makes any difference whatsoever.

Nikon software will honour these settings, but the underlying data is unaltered by whatever you change.
 
I'd like to add something to this. I have a D300 (which is pretty similar to D200).

If you shoot in RAW and set the picture controls to "Vivid" for example, the resulting image when downloaded and viewed through Capture NX or View NX (freebie viewer from Nikon) has been altered accordingly...

Now, is that the software doing that ? I presume its also applied all the other settings to like sharpening etc.
