I think I know the answer but I'll ask just to be sure.

I was told when I first got my camera to get some cheap UV filters to protect the lenses from scratches and being bashed. However I have noticed that the camera isn't focusing to well especially the 300mm lens at full zoom. Can a cheap filter distort the light enough to cause issues.

I have done a few quick tests which seems to prove that the camera works better without the filters, but I cant be 100% due to camera shake etc.

Are filters needed to protect the lens or am I being over cautious

The problem is you've bought cheap filters. You need high quality ones such as Hoya HMC ones.
 
I don't use filters,to protect my lens,what is the aperture of your lens at the 300mm end,as this can sometimes effect how fast your lens can focus :)
