If its a really really low quality filter then the glass element could distort the light as it passes through - but even cheap ones have no noticable effect - or so in my experience.

If its a pro level filter I shouldn't expect it to be producing out of focus shots - did you shoot in different conditions recently?
Perhaps do some regulated tests - set your camera up on a tripod and focus to infinity, then switch to auto and let it find the focus on an object placed quite close - see if the images are any different.
Focussing, no, but there are other things to watch out for when using filters that you should be aware of - as Hoppy says, do a search as this has been covered too many times to go throuigh it all again - the arguments and discussions run over about 50 pages by now, I should think...
