Yes
Was taking a few shots at a prom on Friday, and while I was playing about changed a setting and each time I tried changing the aperture in AV mode it wasn't changing...

Tried all the different modes an also I couldn't selected a certain focus point correctly either! Anyway about an hour later I released it was the flash that caused this, Iam just abit confused what happened, does anyone know?

Sounds like you need to have a long slow read through the manual, anti for the flash and the camera.

you didnt have the "on" switch all the way to "on", only half way....done this a few times with my 40d...i'll put my money on that!

try it...

ON switch on the flash?

He means on the rear of the 40D. The power switch has three positions - off, on with rear dial locked and on with the rear dial activated.
However, that doesn't make sense as the root of the problem because in Av mode you use the main dial to set the aperture, not the rear dial.

You say you changed a setting, did you try changing it back? If you can't remember what it was you can reset the camera to defaults. If you mean a setting on the flash I think you'd have to set everything back manually.
