If you mean the inbuilt function on some of the newer cameras like the 7d then I gather it's the same functions as the dedicated st-e2 unit albeit with less range? But I may be wrong as I've never used the latter!
 
im not sure exactly what you are asking, but the built in ones fire a small flash using the on camera to trigger the off camera one. :)

Most Canons don't have any master functionality in the onboard flash. The 7D allows control of groups of flashes, relative power and whethe he onboard flash should function as a flash or just as a control for the external flashes.
