Shooting through glass - remove reflections

Hi,

I've recently returned from New york and hoped I'd captured a nice panoramic off the empire state building. After stitching the photos together Ive noticed a lot of reflections in the shots and the colours are off presumably from shooting through glass ?? Is there a way to remove these ??

I can email the photos to anyone who would like to have a go ?
