For the past yr or so I have had some great results using Photomatix. BUT i am finding it difficult to deal with noise in some of my darker images especially in the shadow areas.
Has anyone got some tips on how it can be controled within Photomatix.
Or do you as a user use another software for containing the noise.

I don't get any real problems with it, there is a noise reduction built in, are you using that? I tend to use noiseware pro for all noise issues but don't have to use it much if I'm honest.
Are you shooting 3 bracketed images or working from a single image, that will tend to be noisier.
 
I usually apply NR to all images in Lightroom before exporting to PM. Usually works ok.

I usally use bracketing on the camera via 3-7 jpgs, i also shoot in raw.
I have used a single raw opening that in photomatix, but find that noise does creep in a lot. I have also used 3 jpgs from a single raw but find my first mentioned is quite effective..

I am using Photomatix Pro 3, but cannot see any reference to noise...

Haven't got lightroom, but try it with another program before loading them into Photomatix.
 
Don't think you can control effectively in photomatix....I've had terrible noise in some of mine, i have a great plugin for CS5 called Dfine which i use after photomatix using the tiff file format - excellent plugin for noise reduction.

You could always use masking and a gaussian blur instead or the built in noise filter
