It can be done. Its in the manual but I can't remember how to do it off the top of my head. If you need a copy of the manual Nikon USA have them for download.

Would it not just be easier to shoot RAW and adjust in PP to what you think looks right?
If setting it manually, would you not have to waste X amount of minutes taking a shot of a grey card through the glass? Seems like a waste of time to me.

Setting a custom Wb on the D50 is easy. All you need to do is take a photo of a White or grey card with your filter in place, then go into the menu and select custom Wb from photo. Then choose your photo from the thumbnail and you're done.
