In a typical scenario you have used a polariser on an (ultra) wide-angle lens to polarise a "big" landscape, plus - in my case - a 1 or 2 stop ND grad. You get a rather obvious over-saturated area in the sky.

How to do it -

Use the radial filter in Lightroom 5.

Select the dark area created by the polariser; invert the mask to work on the dark area only, feather to 100%, use the saturation, exposure and highlight sliders to remove the over-polarised area.

Works a treat!
