Flattening my image, changed the end result

I exported my background image from LR Classic into PS and a second layer; I had been reading about smart objects so changed the second layer into a smart object. I then duplicated that object and also added a layer onto which I could clone and paint. I liked the effect. I then decided to flatten it and - for the first time - a very different result appeared - much lighter, little contrast.

Any ideas please?
 
I noticed similar outcome when complex blending modes are involved. Certainly a bug out there. Lightroom also has quite a few like aspect ratio changing by itselft for no good reason and so on. Adobe is virtually uncontactable beacuse they are the master and we are supposed to be the dumb ffers and need to shut up and pay up
 
I have used their chat-line and spoken to the phone people and it is immensely slow and frustrating and on one occasion last year, made it worse. I avoid unless totally desperate. I wonder if it was because they were smart objects. I might try it again without doing that.
 
I have no idea what is going on. I'm no expert either but I was wondering if it happens if you do a stamped layer above them all ? If it works out you could then duplicate that layer as a new file and save it. Course you may have tried this already.

You could also rasterize the smart layers before flattening to see if that helps they would be normal layers then.
