Flagging in Lightroom

My workflow involves loading the photos in Lightroom and flagging as pick any that I want to keep/work on.

It used to be the case that any subsequent tiffs, created by processing the photos in Nik Software, would automatically be flagged but this no longer appears to be the case. Is there a setting that I'm missing? I've had a look but I can't seem to find anything.

Do you export to the Nik software from within Lightroom itself or do you have to do it outside of Lightroom? I know when I tell it to edit in PS that the saved file comes back with the same information set as the original, though to be fair I don't use flags, I use stars.
