I've been using Lightroom CC for some time now and never have a problem downloading images from my D3s. All download as .DNG the way Lightroom is set. I recently bought a D810, larger files, and part way through downloading images from this camera, Lightroom seems to change the files to NEF. The first images, maybe half of the download are saved in .DNG format and the second half are in .NEF format.
