For the this user I'd probably agree, there is no point going with anything other than integrated graphics as the GeForce GT 610 is worthless and he's unlikely to see any benefit from it (in fact it may be slower than HD 4600....). In a 16GB system losing a bit to the IGP doesn't really matter...
Either ditch the GeForce GT 610 or (preferably) swap it for something better - I'd switch down to an i5 if needs be and go with a GeForce GTX 750.

You'll want a clean Windows install anyway, if I was speccing a system I'd order with a smallish (128GB) SSD with Windows 7 installed and then add the 500GB in as a secondary drive for storage.
If the current drive is SATA then you'll be able to plug it in to an existing system and keep using it as a secondary drive, if it's IDE then you won't.
